The heckler disrupted the second night of the comedian's Australian tour by shouting "From the river to the sea, Palestine will be free."
"We have a genius ladies and gentleman. He's solved the Middle East. He's solved it. It's the Jewish comedians, that's who we have to get," Mr Seinfeld said sarcastically.
Mr Seinfeld criticised the heckler's decision to protest the conflict at a comedy show calling him a "moron".
"We're all on your side now because you have made your point so well and in the right venue. You've come to the right place for a political conversation," Mr Seinfeld said.
"Tomorrow we will read in the paper 'Middle East 100 per cent solved thanks to man at the Qudos Arena stopping Jew comedian'."
Mr Seinfeld has been a vocal supporter of Israel since the conflict with Hamas began in October 2023.
In May, dozens of students walked out of their graduation at Duke University in the United States to protest Mr Seinfeld's role as guest speaker at the ceremony.
